Howdy,
I’m flying into the states, IY”H, for a week at the end of October. My return flight doesn’t leave JFK until almost midnight, and I want to spend that day in NYC. I was wondering – are there any places, preferably in the vicinity of Penn Station, where I can pay to leave my luggage for the day? I don’t really want to shlep it around with me.
The other question is I was wondering if there are any kosher Dunkin Donuts between Penn Station and the Javits Center where Megabus leaves?

Hmmm… I wonder if any of the parking lots would let you pay for a spot and put luggage instead of a car.

there is a dunkin donuts a few minutes away from penn station on 51 East 34th Street. it won’t make your drive (or walk) to javitz center that much longer.
Depending on the size of the luggage you could try B&H which is Ninth and West 34. Javits Center is West 34th and 11th Ave. You just have to go in they will hold your bags while you shop. You can also ask one of the frum salesperson where to find a kosher restaurant. They are open from 9am-7pm just remember to pick it up before closing.
